deleted New folder 2 on desktop now programs won't open
I have mistakenly deleted a folder on my desktop called New Folder 2 after a
scan by combo-fix and Diaghelp showed an executable that was either
trojan/virus/malware or adware I used ATF cleaner to clean the recycle bin,
temp files e.t.c after deleting, but now no programs on the desktop will
open (I should have known something was wrong because ATF cleaner said
someone like 3 Gig was successfully removed) is there anyway I can get that
New folder 2 back to the desktop whole and complete?

Format and Reinstall. The 'New Folder 2' isn't needed.

I love people who download and install junk that totally farkles their
machine. It seems that nearly everybody believes there's an ultimate
registry cleaner that's going to fix everything that's wrong, or will be a
problem in the future with their machine. It always gives me a wry grin when
I read it.

You have deleted a malware program that linked itself with calls to
(default) filetype(s), in the registry. In fact, when you started any
program on your desktop, the malware was called first.
